Japan’s two largest airlines consistently rank among the top airlines in the world for their exceptional service, comfortable seats, delicious meals, and attentive staff. JAL offers some of the best economy class seats with extra legroom, while ANA has a reputation for luxury in its premium cabins. Both airlines operate direct flights to Tokyo from multiple U.S. cities, making them convenient options. Singapore Airlines is another top choice if you don’t mind a layover in Singapore, as it provides world-class amenities and service. Delta and United are the best U.S. airline options, with Delta offering enhanced economy perks and United’s premium economy product

Depending on what you’re looking for, you might find more affordable economy fares from, example, Frankfurt, feeding their hubs, but you probably won’t find the cheapest flight searching for business or first on Qatar/Emirates, etc.
For flying to Japan, Japan Airlines (JAL) is highly recommended, known for its excellent service and good economy seat space. Some suggest it’s slightly better than ANA, although both are comparable. Singapore Airlines also offers top-notch service, with occasional competitive fares, although lighter fares come with hefty cancellation/change fees.
My favorite has always been ANA because of their excellent food, service, etc. Nevertheless, you will experience discomfort due to the lengthy travel (I too am scheduled to join a 15.5-hour flight tomorrow, so I can relate to your anguish!).
I flew with Etihad Airways to Japan, and it was wonderful. Cheap fares, very comfy seating, and excellent cuisine. The experience was excellent.
